Designing beautiful websites is subject and difficult. You have to really have an eye for design, something I don't have :P. There are some basic design principles, however, that all designers should know that can help create "useful" sites. Most designers start with Don Norman's "The Design of Everyday Things", an excellent book. Other than that, I recommend using websites a lot and determing what you like/dislike. As far as that site goes, it looks like it's just simple javascript. It's just an ole fashioned table and javascript is probably watching when you click on one, modifying its (and its neighbors') CSS properties (background-color, mostly). Reminds me of a LiteBrite.
