well, does the magnetic wave affect vertical velocity?

No, and gravity which is going to bring down both these balls only affects the vertical veloity. all change we're considering here need to be along the y coordinate axis. and this should @ienarancillo be a physics question... but you'll know/learn that change along each axis is independent of each other
