Two ways: genetically and morphologically. Unfortunately DNA is not available from animals which are unobtainable or which went extinct 100,000 or more years in the past, and their morphology must be gleaned from only their bones and very few other clues. In either case the relationships are worked out by comparing the DNAs or the list of morphological traits from the fossils available. These comparisons are analyzed in the light of chosen criteria which define what comparisons are closer than others; for example, parsimony is the requirement that changes happen such that the number of changes is minimized.
